Bioshock's good ending comes to mind. It's definitely one of my favorite endings to a game.

That's one that I immediately thought of. Freespace was awesome

Diablo 2 had the most stunning cutscenes to me. It blew me away. Best graphics I saw for a long time. (I hardly played the game but watched all the cutscenes).

I have a soft spot for Ron Perlman's gravelly "War. War never changes" narration, so I like the Fallout intros. But I think the intro for New Vegas was really excellent, because it introduced everything you needed to know about the game world without spoiling anything, and the scene of you coming to next to your own grave with Benny and the Khans there, that's a really good character intro, too.

It's not fine cinema or anything, but I do think the whole intro sequence to New Vegas is quite good, and others have already mentioned Descent and Homeworld, so those are out ;)
MASSIVE SPOILER ALERT, Don't Watch if you ever want to play it at any time in the future... it will truly ruin everything...

Epilogue to Enslaved Odyssey to the West

completely screwed with my head... makes no damn sense unless you played it, rather it is missing a lot of its meaning..

But its also something more than just an ending movie, its something that should move you, something to make you question your everything...

I went into that game with no expectations at all (I had heard it was originally a tech demo and was essentially a 3D Mario-type platformer with fighting) and was very surprised at how much I liked it. Probably wouldn't call it my favorite or the best I've played, but a very good game.

Oh, and on sale this weekend for $5 on Steam, in case anyone sees your mention of it and wonders if they want to give it a try.
