As the title says, I have bought the games before they have been removed from GOG, a couple of years ago. Now they are back, but it seems like they are not the same version I have.

The Fallout classic, Fallout 2 Classic and Fallout Tactics I have, don't have any available store page and the ones I can see in the website are marked as if I don't have them. I guess they are 2 different games in the market (even if in the end the game is the same).

Is there any way to mark the new ones as owned?

What specifically is different?

I already have Fallout, Fallout II, and Fallout Tactics, in both "plain" and "classic", from before they were discontinued.

simply, the website marks the games in the marketplace as if I don't already have them. I could actually buy all of them again, and then I would have a double copy. Only because the old ones are probably registered in the website with different names and other characteristics.

The new ones are called:

Fallout
Fallout 2
Fallout Tactics

While the ones I have are called:

Fallout Classic
Fallout 2 Classic
Fallout Tactics Classic

And I don't think there is any difference between them.

There is, but only in the goodies that came with the originals. The new Bethesda versions don't have the goodies that the original Interplay releases had. Also, Bethesda removed some logos and added the resolution patch, which you can apply yourself.

what goodies?
Fallout Classic has all these goodies included:

Manual
HD wallpaper
Fallout series wallpaper
Fallout Bible
Reference card
Soundtrack
Avatars
Vault Boy avatars
Artworks

And the Fallout version on GOG now only has the manual.

There are similar goodies included in the other Classic versions aswell.

Why even use only the HD patch.
Use Fallout Fixt for F1 and F2 Restoration Project for F2, you can get more bugfixes and content out of those, plus they include the high res patch

That forum uses a similar structure. Just click on the green link Fallout General Modding a couple lines under the banner heading. Or click on the Downloads immediately under the banner. Lots of great stuff!
