I played Ys Origin in the past with Hugo, but it was quite frustrating to aim only with 8 directions so I abandoned it.
My question is, is it possible in the GoG version to somehow enable aiming with the mouse? I know if you are standing still and have just exited a menu, you actually CAN aim with the mouse, but as soon as you move, your cursor disappears, so it practically is coded in the game, but is bugged or something?

It is possible to use the mouse as input device, but you can not use it to aim. You can set action buttons to the mouse's button, and this is all. You can't set the character's movement or aim to the mouse.
I'm currently playing through the game with Hugo, and I'm using the mouse for movement and aiming, and the keyboard for shooting, jumping, etc. The mouse cursor is an arrow that always points away from Hugo, and Hugo always faces in that direction, so I can shoot and move in 360 degrees instead of the simple 8-directions with the keyboard. I've never had the cursor disappear when I start moving. (I'm playing the GOG version, BTW.)

If you switch over to using they keyboard for movement, then the cursor will disappear, so I assume that's what you're talking about. In that case, yeah, you can't use the keyboard for movement and the mouse for aiming at the same time.
