Would installing mods over the unofficial patched gog version work or do I need the unmodded version and install them in a different order? Specifically i'm wondering about this mod: http://www.moddb.com/mods/bloodlines-antitribu/downloads/antitribu-11

Most mods for the game require the UP to work, I believe, but some may not work with the newer versions of the patch so, if you try one of those, it may not work. There may be a few out there designed around the "True Patch Gold" (TPG) and those may not work too.

As expected, i'll keep that in mind.
Generally speaking, if you want to install one of the "bigger" mods like Camarilla Edition, The Final Nights or Clan Quest Mod, you should not install them over the Unofficial Patch or any other mod (most of them include their own version of the UP and build upon it). This can and most likely will break stuff, cause glitches/bugs, and make the game unplayable (not to mention your saved games might not work anymore). It's not guaranteed that stuff breaks, but it's highly likely. Doing it the way Thiev described above by creating a separate folder and changing the shortcut is the safe way to do it.

I don't know of any mods that use the "true" patch and the mods that are built on the unofficial patch have the needed version included.
Afaik, Antitribu, Camarilla Edition in the latest version and Clan Quest already support the mod loader, so you can just install them on the GOG version without trouble.
The Final Nights and Companion Mod don't use the mod loader. Here your best bet is to install the mod in a temp directory, rename the /vampire folder of the mod, copy the renamed /vampire folder in the bloodlines root directory and create a launch icon.

The only one I can think of off hand was a high resolution mod - basically just made things look better but that was a long time ago.

Simple, just get the most recent version of the mod you need and install. Then start the mod you want to play with the shortcut created by its installer and you should be fine. Except for Companion mod which is very old and was never updated.
You can get all the major mods on ModDB.
I know that Camarilla Edition crashes on some systems due to a wrong version of vampire.dll. If that happens, copy vampire.dll from /vampire/dlls to /cefinal/dlls.

I'm trying to get the lastest Clan Quest Mod to work on my Bloodlines, but it's won't load. I tried a fresh install of the main game and installed the mod following the instructions given in PlanetVampire and it seemingly worked (it created the CQM folder etc in my Bloodlines folder), but the game still launches in it's vanilla version no matter from what shortcut I try to launch it - and it won't create a new one on my desktop like it says in the instructions it would.

So, what am I missing and doing wrong? I've been trying to google this for a few hours now and getting kind of frustrated. :D

Then you'll have to create and modify a shortcut yourself. First create a shortcut for /MYBLOODLINESDIRECTORY/vampire.exe and call it "Bloodlines Clan Quest" or whatever you like.
Then rightclick the new shortcut and go to properties (last entry in the context menu). There you will find something like this: C:\Spiele\VtMB\Vampire.exe -game CQM
Actually you have to add the -game CQM, then launching the game with this shortcut will start Clan Quest Mod.
