so I recently installed the game of the year edition using GOG's downloader. The in game overlay does not work. Is this normal? the game is detected and launched from the GOG client, so I would assume the overlay feature would work.

Yes I can confirm that GOG Galaxy overlay does not work with TW3 GOTY edition. Shame, cos I thought this edition will be close to perfection. So imo non GOTY version is still better than this one.
