I've read now a few threads about how people killed the update process because it wasn't responding. Please DON'T do that. It only means the process wasn't processing messages from Windows (mainly redraw your Windows probably) cause it's been busy unpacking ~2GB patch to ~7GB data. Yes, it's the programmers' fault not to process messages and the only reason it's not been discovered before is theat previous patches were significantly smaller.
If you kill the process you'll end with a configuration between an older version and the new 1.07 but not really any of the two. Because of that you won't be able to run the patch again and will have to reinstall the game completely (unless GOG Galaxy can repair the installation).
If you let the installer finish its job you shouldn't run into trouble. Should you decide to take the fate of your data into your hands and do kill the process and end up with an invalid configuration, it's also ok. Just don't blame anyone else for your own decision.
