It seems that you're using an outdated browser. Some things may not work as they should (or don't work at all).
We suggest you upgrade newer and better browser like: Chrome, Firefox, Internet Explorer or Opera

So, I was wondering if I should use the universal update on GOG. I didn't patch at all since it worked after I downloaded. And didn't the GOG version come with necessary updates?
yes, you should patch up. including the not yet officially deployed 2.43 update in the sticky topic. or you can just use ss2tool.
Thanks!

I got v5.1 but I get an error message around half way through install saying ''Error opening file for writing
G/System Shock 2/install.cfg

that is odd. make sure the file exists and that it is not read only. and maybe post ss2tool.log, it should be in your SS2 folder.
Its not read only(unchecked). Post SS2tool.log? I don't quite understand. I have the SS2tool in my downloads and I set the install location as my SS2 folder. What else can I do? I don't have the ss2tool.log in my ss2 folder, though. I ddidn't get it when I downloaded SS2tool, I only got an exe.
ok, try to make clean new install, apply the official GOG patch, then the new not yet official one as well. then try to apply the tool.

Reinstalled the game (easier than with Steam since you get an installer :D) and ran the GOG patch and then ran the SS2tool and still got the same message. Then, I ignored, and got a few more of the same can't open messages and then it said its downloading smth and disappeared.
and still no ss2tool.log in the SS2 folder?
There is!
Wow, its there now. Here's what it said in the last few lines :

Output folder: G:\System Shock 2
Extract: OpenAL32.dll
Extract: wrap_oal.dll
OpenAL is installed
Adjusting settings in cam.cfg for OpenAL
1 lines starting with "sfx_vol_2d" replaced with "sfx_vol_2d 0" in "G:\System Shock 2\cam.cfg".
1 lines starting with "sfx_channels" replaced with "sfx_channels 48" in "G:\System Shock 2\cam.cfg".
1 lines starting with "game_hardware" replaced with "game_hardware 1" in "G:\System Shock 2\cam.cfg".
1 lines starting with "sfx_device" replaced with "sfx_device 4" in "G:\System Shock 2\cam.cfg".
No line starts with "sfx_eax" in "G:\System Shock 2\cam.cfg", appended "sfx_eax 1" to EOF.
Downloading NewDark 2.42 patch from Systemshock.org
Downloading NewDark 2.42 from Systemshock.org failed, trying mirror at TTLG.com
Downloading of NewDark 2.42 (newdark.7z) failed from all known locations.
Make sure SS2Tool can connect to the internet.

ah. looks like your pc is not allowing the tool to connect to the internet. probably your firewall.
Should I try again?
well, you can, but unless you find out why your pc is not letting the tool connect, it probably won't work. talk to your (network) admin.

anyway, if you apply the latest official and the latest unofficial GOG patch, you are ready to go even without the tool.

So, the one you linked and the universal update, no?
yes, the official first and the one I've linked second.
