Have XWA and XWA Upgrade (XWAUCPv1.3) installed and the game is asking for a CD when it starts up. Is this is a result of applying XWA Upgrade? Or do others have this problem with the basic install?

I second that.
The Upgrade Pack can be installed, but keeps asking for the X-Wing Alliance Disk, unfortunately...

I only tried the DSUCP but that one worked fine for me.
Either way you should be able to use the xwahacker GUI (http://xwahacker.sf.net) to disable the CD checks again.
Of course it's quite possible that this is just a symptom and even more things are broken that cannot be fixed by it.

Darksaber from XWAU brought to my attention, that it works with XWA Hacker GUI. http://sourceforge.net/projects/xwahacker/

This neat little tool can disable that false CD check error.
