Just as the title says, I'm wondering if I still have to buy the Android version of Spacechem if I already bought the game on GOG.

I assume so, because I can't find anything to the contrary, but just making sure.

We don't sell or support the Android version of Spacechem so, yes, you'll have to buy the Android version separately.
