Whenever I boot up SiN, the whole screen does a second or two of flickering between all the FMVs and after I login. I see the screen turn grey then black or something like that, and I think there's even a little window in the top left corner of the screen for part of when this is happening.

Whatever it is it's REALLY annoying and it happens any time. I'm using windows 7 64-bit. Any help would be appreciated!

Yeah nothing you can do about that i think. As far as I know that was present in the Retail version too because of different resolutions and stuff between fmv and menus I think.
Believe it or not it's always done that, even on my retail version from years ago, whether on Win98, XP or W7, it's always been the same.

Ridiculous isn't it?
I think if you run the game with a parameter to call cfg file to load then it will skip the intro videos thereby removing this flickering and resolution changing. For instance, run the game via the following command (via shortcut or batch file):

sin.exe +exec autoexec.cfg

I think the GOG default installation calls autoexec.cfg anyway, but I'm not certain.

EDIT: Nevermind, although this does stop the intro movie from being shown you still get some flickering due to various screen resolution changes. Possibly a little less than with the movie but it's hard to tell.

EDIT2: Actually, I've now managed to reduce the flickering and screen resolution changing by using both the above command to load the autoexec.cfg and by utilising auto-login of the default profile from within the autoexec.cfg. See this thread:

Wow, I heard the game was buggy on release but this is ridiculous (plus I thought most of the bugs were patched post-release, oh well).

Yep, doing that virtually completely removes the flickering!!! Thanks!

You'd think it's such a minor issue, but it would have seriously dented my motivation to play through it. Now I can enjoy the game without getting a headache every time it starts :P
