stefa: Open the terminal (you find the terminal app in the Utilities folder (which is inside Applications);
in the terminal window that opens once you launch Terminal App, write
mdimport <path_to_your_app>
where <path_to_your_app> is the path to the Pillars of Eternity application. If you followed the advice and dragged the app in the applications folder when you installed, the line above becomes:
mdimport "/Applications/Pillars of Eternity.app". You must have spotlight enabled for this to work.
In the end, I managed to solve the problem by moving the Pillars of Eternity app to an external drive where Spotlight is enabled, then I ran all the updaters and the DLC content installers and then moved the app back to the Applications folder.

So Spotlight doesn't detect anything (or is this just PoE for some reason?) inside the Application folder and fails in finding the game it want's to patch. this causes the problem, am i right?
Oh and by external drive do you mean for example insert a USB stick and dragdrop the pillars.app there, run the patcher (spotlight now detects it), patcher succeeds like a boss, dragdrop the pillars.app back to applications folder and play?
If you did totally disable SpotLight (with eg. the utility Spotless), this won't work. The installer will try and find the application (the game in this case) to be installed using SpotLight and if it is disabled it won't work.
The first step to patching the game in this case will need to be re-enabling SpotLight. In most cases you can use the same utility you used to disable it but if not
OS X daily can show you how to enable (and disable again if needed) SpotLight on your Mac.
So the steps in that case would be:
1) Re-enable SpotLight
2) check that the disk containing the game is _NOT_ entered in the Privacy tab of the SpotLight system Preference Pane (open the system preference pane Spotlight -> click on Privacy and check)
3) continue with the mdimport
4) run the patch install
This should work.
