The images seem to indicate that they are emulated with ScummVM as the games don't normally include subtitles. The reason I ask is because the Steam version of Pajama Sam 3 has a broken minigame involving the Library. It doesn't properly recognize mouse input by me, making it impossible to complete it and the ScummVM used by the game seems to be a cutdown version, with various configuration settings disabled so I can't even try to work around it either.

I tried starting the game after unplugging all gamepads but that didn't work and I don't have a fancy keyboard or touch pad or anything like that either.

Almost assuredly these all use ScummVM like the Steam versions, so there may be no point to re-buying them here (though I liked GOG's visual setup better than the Steam versions). I haven't tried the GOG version of Pajama Sam 3 yet but I'll try to remember to this evening and see what happens.
The minigame in question is one where you go up and down on elevators in the library. Usually it is to get a book. The minigame acts like I'm frequently clicking a specific location which causes my character to always never do what I want, and very often hopping off elevators and it's just impossible to get him on the top left elevator because of it and it's impossible to get back down once getting the book too.

Because the GOG version is DRM free, you should be able to extract the game files and use a different SCUMM VM setup no problem.
I don't remember this problem specifically, but I used the GOG versions to create a directory with just the game files that I use my own install of SCUMM VM to launch, so instead I launch SCUMM and select a game from a list. By extension assuming it's solvable by SCUMM settings, you should be able to solve your controller problem.
Also, GOG puts some effort into their DOSBOX and SCUMM settings.
So GOG doesn't include the games original EXE files/game engine? While I'm still curious about that, I will note that the latest ScummVM seems to have fixed the issue. I forget if I manually updated the version of ScummVM the Steam game was using or if the publisher updated it on Steam.

Sorry I know old post, but I want to know if the HE games on steam are DRM free or not? Can I copy the files and lanunch on a PC without Steam installed?

I think so.
