I know Myst is a point and click adventure, but since RealMyst supports full 3D moment, can I use a controller (Xbox 360) to play it?

I don't think it does out of the box, but it shouldn't be to hard to configure it to work with a controller using a control mapper like xpadder.
There's honestly no point in using a controller in any Myst adventure, save for URU. All the others basically have one button.

Well.. one word, flashlight, but that's just one more button. Really don't understand why that was added though. I always thought an in-game journal would be a nice addition, somewhere to scribble down notes, ideas, and theories. Played around with it a little bit and couldn't really find a place where the flashlight was useful.

Considering the later games have in game journals, it does seem a little odd they left it out.

would xpadder make it possible for me to play Myst/Uru with a generic game controller? I've never been a gamer or done anything like this, so I don't want to spend the money if I still wind up having to use the mouse or keyboard for everything.

If you want to try a free utility there is AntiMicro: Github Link. If you can map mouse control to your gamepad with that, you should be good to go.
