So I'm around level 16, a good bit into the game, and I'm looking at some of the requirements for mastering certain skills, since I want to build my party accordingly, and I'm seeing some class restrictions.

For example: For sword mastery, I'm reading the conditions of "Skill level 8, Cavalier rank", and for Chain mail mastery "Skill level 10, Crusader rank", and for Spirit Magic "High Priest rank"

So, does this mean that only Knights--->Cavaliers can master swords, only Clerics--->High Priests can master Spirit, and only Paladins--->Crusaders can master chain armor? Or do I only need to do the mission that would otherwise unlock those ranks, and can master those skills across my whole party? Because that would change which classes I have focus on which skills, since skill points do take an exponential amount to increase skills later on, I don't want to waste them.

When you find the teacher for Master, the narrative will tell you what you need.
Example: Water Master
You will need to be an Arch Mage (two step promotion) and Level 12.

Body Building Master
30 Endurance and Level 7 in Body Building

So what I'm asking is, in that case that you mentioned, can ONLY an Arch Mage become a Water magic master, and my other party members can ONLY ever be an expert but never a master?

In MMVI, if you can buy the skill you can Master in it. Druids, all cleric and mage magic, but not light and dark.
Every one can get learning and body building, but mages can't buy Shield. So your players do have limits on what skills they can buy, but no limit on the skill once it is bought.
(MMVII is different.)

You need to complete the quest that grants that rank. Complete the Archmage quest and your wizards become archmages, while everyone else in the party becomes an honorary Archmage. Being honorary is sufficient for the skill mastery criteria.
