I always use that button to jump and it seems that it is not possible to rebind the middle mouse button (not the wheel itself) to do this? Is there another way to do this?
I think I used spacebar for jumping.

yes, that is the default button. But I use arrow keys and right shift with my left hand and the mouse with the rigt so using space to jump is not comfortable for me.

Well, wouldn't it be better to remap keys to numpad? Plenty of keys there and you can use "0" for jumping. ;)

How can I disable controller-detection for the gog-version?

This is how it's done in steam:
If you want to disable controller detection (which will force the game to show keyboard/mouse controls), you can launch the game with -nocontroller option.

Launch options:
1) Go to your Steam Library
2) Right click on "Mark of the Ninja"
3) Select "Properties"
4) Press the "SET LAUNCH OPTIONS..." button
5) Type in "-nocontroller" without the quotes
6) Click "OK"
7) Launch Mark of the Ninja

I have done this (num 0 for jumping, + for running and num / for focus).
But it still feels awkward, because 'jumping key' is not just used for simple jumps but also do go down and through gutter doors. If you combine this with running you have to use all 5 fingers of the right hand for simple movement actions.
Ok, I'm a lefty and always played with num-pad instead of WASD and so will eventually get used to this, but it's just unnecessary complication.
There really should be an option to freely reassign all mouse buttons, especially in these days with all the multi-button gaming mouses out there.

It's pretty much the same for GOG version.
1) Right click on Mark of the Ninja shortcut
2) Select "Properties"
3) Under the shortcut tab, you will see an area that says Target.
4) Modify the Target by adding "-nocontroller" without the quotes after the last quotation mark.
5) Press apply and start your game via the shortcut.
