Does anyone know if there is a way to play this game with a controller? I have a PS4 controller I'd like to use. I see that the steam version does have controller support but I bought this GOG version when there was a big sale. By the way, I've never used a controller for a GOG game so maybe I am missing something obvious...

The Steam versions of both of these games have controller support, and the games in this series are best played with one. The Steam version of the first game wouldn't recognize my controller, so I googled it and found out that that particular game won't recognize your controller if you have more than one controller plugged in. I unplugged the controller I didn't intend to use and the other one worked. I don't know if the prequel has that issue, or if the GOG versions of these games have that issue, but if you can't get them to recognize your controller, unplug your other controller(s).

Thanks for the advice but in my case that's not it, since I only have one controller. Maybe the GOG version doesn't support controllers at all, which is a shame since I agree it's really the best way to play the game...

I believe it does support controllers even old games do... You should try and connect your ps4 controller with ds4 windows and try again

If all else fails, you should be able to add the game to the Steam client as a non-Steam game, setup your controller in big picture mode, and launch it with the Steam client. You can download controller configurations that users have uploaded. That should definitely work. I've used that method to add controller support to games that don't natively support them. Even Manhunt 2, which was never released on Steam and didn't sell many copies on PC.
