The Steam version of the save files are stored in the Steam folder, so where are the GOG version's save files stored? I'd like to transfer the save files to the new version.

Why don't you create a new save in the gog version, then you search for its location and after you copy the steam save file(s) replacing the gog one ?

Most games have to be started and played a little bit so a save profile can be created in the correct folder

GoG:
C:\Users\*****\Documents\My Games\Just Cause 2\Saves
