I'm currently playing via the Play on Mac program, but if I download the files for custom levels I put them as a folder with the other files in the Jazz Jackrabbit 2 folder.
If I then start the game they don't show up except for the 'Queen of Board' levels, that's the only level pack I get to work and I don't get why it's different with that folder.

Hey,

One of the reasons I can think off is that Home Cooked Levels does not show multiplayer levels. In the level editor there's a checkbox to hide them from the home cooked list, because they are not supposed to be played in single player.

Maybe it's something else.. I think it would help if you would give a download link to the custom levels. I'll see if i can replicate this.

One of them is this: www.jazz2online.com/downloads/1892/time-tripping-jj2-aka-hocus-pocus-episode-1-patched-twice/

It says there that it's a single player type

It's possible the "Play on Mac" thing is only loading certain files?

Yeah I was wondering if that was the case, but its weird then that the 'Queen of Board' levels are loading and the other files not, right?
I got it to work, seeing it as an episode file and in the home cooked levels.

Since seeing the an additional episode itself can't be missed, i'm kinda suspecting that the files you've downloaded never ended up in the into the main folder (C:\Program Files (x86)\GOG Galaxy\Games\Jazz Jackrabbit 2). Can you verify this?

EDIT: After rereading your original post I think this is indeed the issue. custom levels are read from the main folder, not from a folder within the main folder. Files have to be directly in the main folder, next to jazz2.exe

Yes, it works now, I indeed put them as a folder within the main folder instead of just the files next to the jazz.exe! Thank you for helping!
Glad it works now!
