So, my question is, how are you supposed to finish the day/mission?
I went north of sector 60 with my team, killed a few enemies and found the micro-purifier, put it in the inventory of a member of my team. But then what?
Because if I abort the day, it doesn't count the mission as succeeded, despite the fact I have the micro-purifier in my inventory. So, how do you complet the mission, and how do you complete a day in general?

Technically the button to compress time is "c" (day mission is ending in 7 pm). Though way better to read the manual or at least reference card (there are many buttons, and game lack in-game help), they both are in package. Аlso better is to become accustomed to capture as many sectors as possible the given day (surely compression could be still useful while you only getting to game).

Yep. Try to capture as many sectors as you can every day, but don't end the day while being in enemy territory because mercs can get killed if you do so. Time compression (the C key) is useful when the day is not over yet but there's just not enough time left to capture one last sector without being at risk of ending the day in enemy territory.

I browsed the manual, but didn't get that you had to wait or compress time until the end of the day to legitimately finish it.

Its on page 18 (actually a direct answer to your initial question (read, not browse, browse work when you know for what to search already)):
"Compressed Time: If you want to move things along, maybe you've
finished your mission for the day, press “C” to compress time. If
enemies are in or enter the sector, compressed time is not available."

This x1000. Money is the most limiting factor in JA, and you'll want to be able to harvest as many trees as possible. The sooner, the better.
