From the beginning of the game on, you have countermeasures installed to your ships, but how can you launch them? I did not find any key binding in the *.ini files...

I think they were automated in I-War 2. You can use manual countermeasures mod or the one with multimod that can be found here:

There are also other useful mods such as Custom Jafs that enables freighter for Jafs for doing some serious pirating.

The "Delete" key
Flares are automated unless you use the manual countermeasures mod that HraTulppaani mentioned.
Sorry, but i don't think that countermeasures are automated. Once the missle launch is detected, nothing is happening no matter if flares is loaded or not. All i can is just avoid the missiles and wait for inavitable impact at one moment.

The "delete" button's function is to skip phrases in dialogues, as i suddenly found out.

It works badly but is automated.

Use overrides and strafing to avoid both laser and missile fire.

You can also shoot down missiles (a quad-light is good for this) and they will run out of propellant after a while.
