I'm playing through for the first time in a while, and I only want to deal with the core cards. However, the card saying something about a Kraken has itself locked in my deck. Is there any way I can disable the DLC?

I can't help you with Hand of Fate but, generally speaking, DLCs can be managed in Galaxy. Select the base game then click on "Settings" (in the top bar) → "Manage Installation" → "Configure… " → "DLC": there you can select the DLCs you want to install (if I'm not mistaken, by default all owned DLCs are being installed with the game).

No good, I'm afraid. This added content seems to be coded in with the base game.

Have you tried uninstalling and then just download and install the base installer? That way you know you're just playing with the core game cards.

If I understand you correctly, the content you want to disable is part of the base game. In this case I'm afraid I can't help you, sorry.
