In general, no... there's no known major issue regarding Steam games integrated into GOG Galaxy 2.0.
BUT... for some specific games,
yes, there are some known issues (for example, games which could be considered 'standalone expansions' or 'addons'). So, without knowing which games you're having issues with, there's no way to know what the problem is. Can you post at least some examples of the Steam games you're having trouble with?
(or you could directly let know the gog team by using 'report issue'. In that report, I'd still include the list of games you're having issues with, plus the 'logs', as instructed there)
