Arteveld: Well, the exe would be my first choice to check, don't know what the data.kfs file holds even.
Some hexediting skills and comparison of the exe's , the key is to find AP specific stuff. Stuff that should not be in KBL. Don't really remember the differences between the two games. ;(
kfs files are zips of some data files - some of them contain normal texts so it is easy to compare.

About KB:AP - that will be even bigger problem for me as I do have only KB:TL.

Uh, my Gamersgate kb.exe is 18 470 400 bytes.

Today I got a reply from GOG's support. Good part: they checked this bug, confirmed its existence and now are going to look how to fix it. Bad part: unfortunately, I did not get any date for the release of patch :(

This is good news and I hope they announce the fix when they post it.
Good to hear that they're trying to fix the problem. I hope this will not end like some of the other cases where a GOG team member says, "We're looking into it and will get back to you ASAP," and then nothing happens for two years.

Depends on a lot of variables, like original publisher, the original devs... But it'll be there eventually!
Hopefully before Crossworlds [that's the expanded AP, right?] gets here.

Well, do you really think original publisher/dev would change something like this before giving their code to GOG? I think not. Steam and other online publishers' versions are working ok. GOG added some dlls in some way and that is probably the reason for bugs to appear.

I know, but maybe they'll need to contact the original devs to know what exactly went wrong, perhaps a dev patch would be required. I don't know who disabled the DRM, was it GOG, or the devs. The bug may be generated due to the GOG specific additions, but it had to conflict in some way with the game itself. Therefore, a peek into the game code is a good idea, and afaik, GOG doesn't have source codes for their games.

Excellent! You have been a catalyst for change.

I'll be more comfortable buying the game if I know this has been resolved. I am very interested in it.

I think that devs give proper code to GOG and it is, unfortunately, GOG's fault (I doubt devs added GOG specific file like this dll).
Also, does Steam or GG have any DRM in their versions of KB beside obvious ones?
And for me this is interesting that GOG version has the other build number than the others.
