Early Croft Manor, the one where you'd climb up the chimney to pull a switch to get into the cellar (which also has a floor to celling aquarium)

Ah the memories :) The Croft manor is perhaps the best part of each game that has it, and you seem to be describing TR2. TR3 also has a great Croft manor with, if I can remember this correctly, a secret quad bike course.
I too was reminded of the penthouse in SR3 when I read the question. Other than that, I grew quite familiar with the Ebon Hawk during my travels using it.
living space.... sims.. the best living space you can built

All this talk about the penthouse in SR3 reminds me of the only the interesting/fun part of Duke Nukem Forever, apart from the shrunken fun kitchen fight: The 'my digs' level in the hotel that gradually gets filled with items as you play the game and unlock achievements: https://www.youtube.com/watch?v=CII3EIlaUs4

It would be TR3, since the keys to quad bike are in the fish tank

Ah that is starting to ring a bell. I think in TR2 the cellar was just filled with gold and treasure. Though it's been a while :P
My Megaton house in my 3rd Fallout 3 playthough with lots of mods, which included prostitution mods etc. So I had it all pimped out and a couple of hookers working out of the place and would just collect the money when I was in town.
Funny thing was the AI wasn't clever enough to tell the difference between people an robots. So I got a laugh this one day when I got home and found the hooker screwing Mr Handy the Robot Butler. It even paid her, so that was okay.
Any house in Riverwood, Skyrim.
Weynon Priory, Oblivion.
An apartment in Rapture, Bioshock.
An apartment in Citadel, Mass Effect.
The gas station in Bitter Springs in Fallout New Vegas. There's just something beautiful about taking thousands of pounds of gear taken from dead, irradiated bandits and stashing it all in a post apocalyptic broom closet.

Still, it's even lower on the WTF list than Geralt's infinite chest of holding, but I prefer the dusty wasteland version for the aesthetics.

The only thing memorable enough for me to remember is the pocket plane. God, I wish I had one of those for real.
I would have to pick either Battlehorn Castle from Oblivion (but only with all the mods I have for it that add things like alchemy sorters and other cool stuff like that) or one of the vaults from Fallout 3/New Vegas/4 (but in as-built condition and without any of the weird crap)

That was so funny. The more you escape through the hole in the floor, the more they try to reinforce the front door :D
Instead of choosing between two, I decided to post both right here.

Adam Jensen's apartment, but I'd redecorate it with books, lots of.
