Steam apparently has the same problem, and even worse, apparently you can't disable auto-update there (other than not letting Steam to get online at all).

Odd, it didn't screw with KOTOR 2 and I have that modded to hell and back.

As for BG, when I went to transfer that what was one of the few games that didn't even show up on the list.
There is a workaround i think. Before adding a game to Galaxy, make sure to disable automatic updates.
If i'm correct it shouldn't verify files with this disabled. Aard me if i'm wrong!

Thats the problem. You cant disable automatic updates before adding the game. When you add a game, it comes with updates enabled by default.

I reported this in December, and it's marked as "acknowledged" so they probably mean to get around to adding global default eventually, but I do hope that it's sooner rather than later. (link to the report on mantis)
This happend to me with Advent Rising and the Revising mod.

Guess i will wait a bit before adding my DnD collection to Galaxy.

Excellent. I added a note in this report.

This feature is more important now because updating games like Baldur's Gate may remove the mods. I was using BG Trilogy mod and Galaxy update deleted all content from Baldur's Gate 1 leaving BG2 in its vanilla form.

I hope they will do this soon.
I backupped my Baldur's Gate installs before adding them to Galaxy, so I could copy-paste the modded install back if things would go wrong.

I added Baldur's Gate, opened the game page straight away and click disable update. In both cases, updating hadn't started, I checked against the backup, the installs were exactly the same number of bytes, nothing was changed.

My experience: if you add the game, then disable the auto-update right away nothing will have changed yet. It takes just a few seconds to do so and in those seconds Galaxy didn't change a thing to my game. 'Immediately' update would mean instant, in my opinion, but no such thing is true, in my experience at least (Core i3 @ 3,3 GHz, 4 GB RAM with Windows and all Games being on an SDD, just mentioning in case processing speed of the system has anything to do with it). There was enough time to click disable for me.

To anyone actually seeing Galaxy reverting BG to a vanilla install, what was the timeframe in which it started?

That's good advice for any game you have modded. When you import a game in Galaxy it adds it to a queue to be validated and in my experience so far it will revert it to the base install once it gets to it, unless you turn auto-updates off in time.
Update:

auto-updating doesn't happy immediately if the game is added using the + button in the left panel, which only works for games installed using a recent, Galaxy-ready installer.

for games added by clicking the library, then click more ->manage -> import from folder, Galaxy starts checking immediately indeed, the same instance. With Ghost Recon, I have manually added Desert Siege and Island Thunder from the disc versions and I selected disable as soon as Galaxy started checking and it just continued, so you are right there. But despite that, my game is still modded now.

You can disable auto updates on Steam. It will however still update it the next time you play the game.
What does it mean on the update when it says, "Moving" ?
