I'm just curious where I should be looking for the deals that are not going to last throughout the whole sale. It seems the main ones on the homepage are changing, but I had read that they change every 12 hours, but right now it says "next deals in 19:32 hours", so that seems different. Are there other deals that change more frequently? Does everything change? Or just these top few in the big boxes and it isn't always every 12 hours?

Well, I think all offers change 24 hours after they show up. However, there are two kinds of offers:
-- bundle offers, the ones on top: new bundles show up once a day. When they show up, old bundles expire.
-- game offers, the ones below: new batches of games show every 12 hours. When new batch of discounted games shows up, the previous one is moved to "ending soon", and the previous batch form "ending soon" expires. It means that games from every batch are on sale for 24 hours.
I'm guessing the whole point of never releasing that information is so that people will have to keep checking and be tempted to buy games.

The bundles are as usual for GOG sales. Changing daily.

The other deals are different to what GOG has done before but its the usual way for Steam sales.
Will they do an encore of all the deals at the very end of the sale? Or if you see something you want then you need to get it now?

The bundles will more than likely get an encore. The individual discounts themselves will probably make some extra appearances, but I doubt that each of them will all appear the same number of times.
