Short answer: No.
Long answer: The age of 13 as an age of consent was set in 1907 in the penal code at that time. This was back when most ages of consent around the world were 12 or lower (one state in the US had an age of consent of 7).
However, since then, the penal code was superseded by prefectural laws. And these laws specified far higher ages for consent. These prefectural AoCs were most notable updated in the mid/late 1990s to combat compensated dating. At that time, most were raised to ages between 16 and 18.
Further, the penal code received amendments clarifying scope in 2017, which was when men as a victim of sexual assault and rape were first recognised. Rape and gang rape as separate crimes were also abolished and reclassified as "forced sexual assault" to further clarify scope and to remove female penetration as a determining factor. This addition also increased the cut-off age to which such crimes were considered to have been perpetrated against children to 18, and further clarified the inclusions of legal guardians for determining when power was abused in forms of sexual coercion.
Now, here's where the western media and terminally online latch onto: The base AoC (and not that specific to certain crimes or situations) in the penal code was never updated. It didn't need updating. The legal system in Japan already knew it was no longer valid as laws and amendments from other sources superseded it -- such as the child welfare act which has no cut-off age for "forcing a child to commit and obscene act". Not to mention other obscenity laws that also carry more legal weight than the penal code. Anyway, this meant a little loophole in the form of two uninhabited islands that may or may not have fallen under prefectural control.
Of course, western media, etc., fail to mention that no member of the public can legally visit or even access these islands. So again, AoC didn't need clarifying for lumps of rock that housed no people.
So the most recent updates to the penal code were purely for show. To finally stop the west from misrepresenting fact. Did it help? No. Western media is still misrepresenting the facts and giving their readers half-truths and blatant misinformation.
