I ask because I'm curious and a little bummed - it was on of those games in a style / genre I like but always sort of "forgot about" or had other games that were more of a priority at the time.

It just seems a short (and short sighted) timeframe to have issues with your major licensed IP within a couple years of release - didn't realize you could lease an IP on the cheap, rather than properly license it for more than a handful of years ;) Woulda been nice if they let their potential customers know.
They don't go into any details beyond "due to changes in the the license agreement with Games Workshop".

Flight of the Amazon Queen is getting a 25th Anniversary Edition on Steam by MojoTouch on May 11th. If we get it on GOG as well, the freeware version may be pulled, as was the case with the original versions of The 7th Guest and Simon the Sorcerer 1 and 2.

I really despise this new trend.
Make some low effort "remaster" or "collection", erase the original, cash in. How many games succumbed to this fate in the last five years?

With the recent stealth removal of Secret Agent and its subsequent replacement with Secret Agent HD, it's very likely that more Apogee Entertainment games will be removed and replaced with remasters. In fact, Apogee recently showcased footage of Cosmo's Cosmic Adventure and Monster Bash (hinting at remasters) and it was announced last year that Rise of the Triad: Dark War would also get a remaster this year, so if you want the original DOS versions of those games, you might not want to wait for too long.

All old Apogee games were available DRM-free on 3DRealms, and now recently some of them are disappearing from there.

The games which are marked "Unavailable" might be a good indication of which games will be disappearing from GOG. Aside from Cosmo's, Monster Bash, and RotT that Grargar mentioned, there is also Blake Stone and Terminal Velocity.

(Buying that Anthology back when it came out was one of the best 20$ I spent on games).
This is a really great thread and I can't believe it's been around since 2015 and I'm just finding it now.

There are no guarantees, but my copy of Crystal Caves HD does include as extras the GOG installers for the original versions.
