RWarehall: First, the "Game of the Year" Edition is the same thing as the game plus the expansion passes. It isn't a different game. If you have one, you have the same as the other. So rather a false equivalent.
It's not the same installers of which there is one for the GotY edition and at least 4 (plus patches) for the Game + Expansion pass. For Archival purposes, I prefer the one.

Not to mention GOG's confusing version system where, instead of listing the actual version of a patch, they list the patch by how many GOG patches they've received. Ridiculous practice from a consumer standpoint.

But that doesn't mean it's a different game nor an upgrade edition that GoG has supposedly been evil bastards not to give free to current owners. It's still the same game.

One installer would be nice. Would also be nice to have it marked off as owned as well as other "deluxe editions" or parts which I already own. But those are different topics...
