So are there things which don't transfer between those games? Some special items? Magic spells? Stats? Anything, however minor it is?

Sure. Lots of items doesn't transfer. The wand of Silas doesn't. The teleporter items don't. The Medusa shields don't.

Stats, XP and spells do, though. Most of the items that are not quest related do transfer too.

I'm not aware of one such place. Those are just things that I realized from playing the games.
