I'm sure this is just a simple misunderstanding of the UI,
but I can't find a way to give the prismatic aether coil to
the blacksmith for repair. How can I use quest items in
general?

My apologies - I missed this somehow! You should be able to click the item in the HUD, or use a keyboard shortcut (Enter by default).
