I know this runs in Dosbox so there's probably something to modify but I have no idea what file to change. My Googling has not yielded any results. Any help would be appreciated.

DOSBox? I thought that the latest update switched it over to wine or something.

If it is still dosbox, you need to change the .conf file, specifically: under [sdl] change "fullscreen=true" to "fullscreen=false"

I had no idea it switched to WINE. In that case, the question still remains, what do I need to tweak for windowed mode?

Configure => Wine => Configure wine => Display => Emulate a virtual desktop

To get a bigger window, use the hi-res patch (f1_res_Config.exe). I think it's already included in the GOG version. But just in case here's the link:

edit: I found it! Right click on the game, go to show package contents, launch Wineskin and the options are there.

It's still not working 100% how I'd like it. I can't find a way to actually adjust the size of the window but it's playable.

Unfortunately you can't manually adjust the size, but change the overall resolution of the game using the Hi Res Patch's configuration and thus adjusting the size of the virtual desktop window.
