How much might the old save file from the pre-release version affect the game ?
The message is kinda vague when talks about the storymode and some objectives, can there be more details on the matter ?

I'm guessing that you'll just miss some story elements that are triggered the first time you visit a sector. I've backed-up my old save so I can play it another time if I want.
