I have a vague recollection about a special use for large gemstones
(n-o-t talking about the 4 stones) in DS2 from the time I played it as a teen.
Did any of people who played it recently encounter anything like that?

I think you are talking about the stones that go into the round towers. I won't spoil what they do. :)

There is indeed a special use for the large gemstones in Darksun: Shattered Lands, but it seems that virtualanimal was talking about Darksun: Wake of the Ravager. For the life of me, I cannot recall special gemstones in the second game though, so you might need to elaborate on that before we can assist you.
