Yeah, like that's not really obvious...
It wasn't just the 'VR' mode and backpack. Since the App Store version was just released, it included a couple minor fixes and changes made since the last GOG/Steam update, so the version number was different. In order to allow multiplayer, the GOG/Steam versions had to updated, as well, so the versions matched.

It should have been updated some time ago. I just downloaded it (from a browser, using this link from the 'game goodies' section in the library entry for the EE) and got a dos_ee_manual.zip file containing the EE pdf manual.

The Steam store page for the game also has a download link for the manual (no Steam account required).
