Is there ever going to be a mod or update that allows people to play through D3 Mercenary on Co-op mode? I'm quite annoyed there isn't one right now.

I would highly doubt one would be made. Co-op isn't very popular with Descent 3 so there is no incentive for anyone to do a mod.
Yeah well, my friends and I like to co-op through these Descent games- and that's how they try to learn all of Descent's plot (they're new gamers).

I totally understand. Just co-op in Descent has never been that strong.
I'm pretty sure you could do it yourself...get the D3 level editor (http://www.descent3.com/downloads.php#l_edit) and just add starting points for the other players...

Doubt it's that simple. You have to remember there are a lot of scripted triggers and it may screw the game up if the main person doesn't start it.
Well...I know that's how you do it in D1 or D2...I've played a little in the D3 editor and it seems for the most part as straight forward as the others. You'd have to try it and see though :)
D3 Merc wasn't built for co-op. This is why it was never added for it. I've talked to the developers when it came out and they admitted it wasn't possible because of the scripts that were triggered by events.
Well, I'd understand how it'd be difficult for every player to start in a box like level 3 of Mercenary, but there could be an alternative- everyone who is NOT in the box would be cloaked. OR the cube box is turned into a rectangular box. But if there's still issues after things like that, I don't know what they would be.
It would be a huge undertaking because it's scripted only for single play. You would have to rescript the entire game to allow for other players. Cloaking everyone but the server would defeat the purpose.
What other instances are scripted for single play only besides the beginning of some levels? I must say I haven't played through the entire Mercenary yet, I'm on the 4th level right now. But so far the only thing I've seen that would need re-scripting for multiplay is the beginning of level 3. But then again, I know I'm probably incredibly ignorant of this scripting code. Honestly, I'd love to learn to edit Descent 3 levels (and make mods and make new levels) to take on this Mercenary co-op alternative project. It sounds like fun.
I haven't played Mercs in a very long time but there is the scripted sequence when you fight the black pyros.
I think that fight's from D3 Retribution mission 4, actually. But maybe there's one like that in Mercenary.
The Black Pyros are from mercs. That is also when the Black Pyro was added to D3 that you could use.

Trust me on this one.
Yeah, I knew you got (and had to in single player) fly the Black Pyro in the Merc missions. But IDK about having to fight Black Pyros in a Black Pyro. Get my drift?
