Will they?

I bought the first DLC after I started a fresh campaign. I am only arrived at the second ship (or whatever the scenarios are called).

UI has already changed. Will everything be functional or am I missing something important if I do not start over?

You shouldn't miss anything. If only on the ships that were generated before you installed the DLC.
