Sometimes a character can go into 'panic' mode if they're low on health.
This leads to them being uncontrollable and running away (sometimes, annoyingly, triggering another battle elsewhere on the map).
They will eventually calm down and come under control again.

How long did you leave it before deciding they won't stop?
He/she failed a morale check. As mentioned above, this will happen when a party member is critically injured, but the presence of certain monster can also inflict it. Morale also works the other way around. Monsters can fail a check, causing them to panic. This will usually happen when they are low on health, but an uninjured monster can also fail the check if he sees his comrades drop too quickly.

The resist fear spell and bard's song will counter the panic. IIRC, there's a couple of classes immune to fear, but that ability comes with certain kits - which you won't get from the original BG1.

Might of been a bug but I waited 5 minutes before I gave up and loaded an older save.

You can do ctrl-r on them if it's taking too long to recover.
