I'm having this same issue, what did you do to solve it? I tried pressing the "Info" button on the world map, in towns, and in caves and have not found out how to spend my skill points.

You have to find a training room in a town and enter the room. The main character panel will change to train near the right side. You will then be able to choose what you wish to train using the green buttons next to the skill.
