As you have stated, secret doors and buttons are displayed with dark textures once you see them with a high enough intuition. Try to create a character with a minimum of intuition and go to several spots in the game in which you have seen the "missing" textures before, I would try several spots in case the first few only need a very small number due to the nature of the starting area.
