One of the boxes represents the Jack in the Dark bonus game, but that's only speculation...

Any chance at all you might've won a copy in some weird GOG contest and bought the other without knowing it? I randomly ended up with a copy of some Jagged Alliance game in my collection after submitting to one of the contests, but I never got an email about it or anything.

Or maybe check your bank/CC statement and make sure you didn't accidentally pay twice?

Cleaned the cache/cookies = Nope, still there :(

No, it's not Jack in the Dark, it's the same box of AITD 1+2+3, and clicking on it gives me the same link to download the games and such!

I definitely did not pay twice, I just checked!
And I didn't enter any contest, so I can't have won anything :S

Do you guys think I should contact support?

You got Jagged Alliance because you were a member of the site before beta ended.
