Have to wait for GOG to add the patches to the game downloads... is anyone from GOG able to tell us when they'll be available?

The problem is that the update installer make a new save folder for the game in the Documents/Remedy.
Original folder: Alan Wake_GOG_Version
new : Alan Wake

Just copy your save file from the original folder to the new one.

It seems the newest game version changed its savegame folder. This problem will be addressed soon.
For now please do as nandesz00 said.
A little confused. The new patch is 1.06. The update says "Universal Update 1.02". Is this in fact the 1.06 update?

Yes, it is.
Can I ask what the patch addresses? I'm having trouble finding information on it.
Alan Wake v1.06 release notes:

Added a “Very Low” graphics setting to enable the game to run on lower performance GPUs. This disables MSAA and grass (that’s dependent on it) and disables fading between LOD levels.
Added grass draw distance slider - note that the HIGH setting now uses more computer performance.
Fixed Alt+Tab crash on some systems.
Fixed a very rare startup crash.
Fixes some cases where the game started to main menu but users could not select any menu entries. This was caused by the keybinds.xml being corrupted.
Fixed some cases of handling custom My Documents paths where game could crash if that was mapped to the root of a drive.
Fixed the minor DLC1 “black cubes in the mirror” graphical glitch.

Alan Wake's American Nightmare v1.02 release notes:

Fixed anisotropic filtering on landscape textures
Fixed Alt+Tab crash on some systems
Fixed that disabling Blur still renders the flying darkness enemies
Minor localization fixes
OK, well that sounds like a patch worth using.
The new patch is ready - save game folder is back to the original. If you copied the saves to the other folder, you should move them back.
