Since I had this game imported from Japan, it has an 'Extra Disc' labelled disc, which contains some expansion to the game. For example it adds an encyclopedia to the game menu, and you can collect data from the monsters.

Is this extra thing included in the GOG release?

The western release by XSEED apparently includes all the updates and extras, that were released in Japan on an extra disc.

I haven't played the GOG version, but the DRM-free version from Humblebundle I've played is probably the same. This version let's you collect data from monsters and has the encyclopedia.

Yes, the XSeed version contains the characters/monsters encyclopedia.
