Weapon and enemy animations look like they run at around 10 fps and I have a black bar on the top quarter of my screen. The nglide setting don't change anything.

Putting -window in the command line removes the black bar (but doesn't actually put the game in windowed mode)
Setting the resolution in the command line crashes the game with an wglcreateContect error
I also tried using software mode but then the game runs at an unplayable frame rate

I don't know about the black bars but the odd animations are just a fact of life. Quake and all games that are based on the technology up until Half-Life did not have a skeletal animation system (where the 3d model bends and warps according to an invisible "skeleton"), so all animations are pretty much stop-motion animations with each frame sculpted by hand.
the animations are definitely not how they are supposed to be, I played the game before
Try one of the new engines, you'll probably encounter less issues. QuakeSpasm is pretty faithful to the original Quake visuals.
The animations are smoothed in most source ports, they are supposed to look like that. The black bars I have no clue about.

I used another engine, Quakespasm
just download it (first result on google)
and extract it into your quake folder, then launch quakespasm.exe

usually you create a shortcut of the .exe, right click on the shortcut and add -window at the end of the target line, not necessary with quakespasm though, windowed mode can be set in the ingame menu

Thanks for answering. I installed Quakespasm and it works like a charm, but I found a solution for the QuakeGL engine. Just run the game under Windows 95 compatibility ad it fixes the black bar problem, and also works with the expansions.

For those wanting to play with GLQuake (which I don't really recommend), make sure you update GLQuake to version 0.97.
You should be using alpha version .98 so you can adjust FOV. This can be found with an easy google search.
