The Windows way to set up scaling is to use winsetup.exe, but there doesn't seem to be any equivalence in the Linux build.

Is there a way to manually craft an agssetup.cfg to get larger scaling on Linux systems?

I have a large-ish screen and the window is just *too* small. I tried some naïve "game_scale_win=4" entries but to no effect.

The obvious would be fullscreen. Of course that's not windowed. Seems to be using an older AGS build. Changing gfxfilter value to "gfxfilter=StdScale4" worked. Terminal also worked with:
./Primordia.bin.x86_64 -windowed -gfxfilter StdScale3
Presumably you could run it in a new AGS build, but I didn't try that.

Thanks for helping with this -- I don't know enough about GOG's Linux frontend to be able to help, but hopefully this will resolve the matter. If not, you might try pining GOG technical support. At least in the past they've been responsive.
