I may be missing something obvious, but I've just had One of Many added to my party in MotB, and the game won't let me target it with either Harm (which should heal it, under pnp rules) or Heal (which should do damage to it, if the game treats it as an undead properly). This...makes things inconvenient, as I can't heal it using spells. Is there some other way to heal it?

From what I remember, One of Many is invisible to everybody but the player, so can't be healed by henchmen. If your main character can't cast healing spells (or buffs), you're out of luck.

That's what I thought initially, but the NPC party members can target it with spells like Barkskin and Magic Circle Against Alignment.
