I'm using a TM HotasX, trying to map buttons 9 and 10 as SHIFT buttons as the tech readme explains but it seems to work sporadically. For the life of me I can't figure out why, there is no difference in the syntax of what works and what doesn't. It recognizes the shift-command for some functions and not others. Anyone else been able to solve this? I'm about to give up but I'd much rather have all my flight/autopilot/engineering commands on the HOTAS and use the keyboard as little as possible.

I'm not familiar with your control setup, but if you are trying to set them as macros, that sounds to me like you might need a few milliseconds in between each key press. Most keyboard/mouse/joystick driver software I've used lets you add a delay, say 100ms, often necessary for the keys to register.
No, they aren't macros. According to the technical_faq You can specify up to four alternate "shift" keys in the default.ini file by the [Shift1] through [Shift4] functions. That was not working for all the commands however. Anyway, I was going to just set the buttons to the actual SHIFT and ALT keys but since my stick isn't really programmable (budget stick :) I went ahead and ran JoyToKey and programmed those 2 buttons to the keyboard keys. A quick find/replace in default.ini and my setup works as intended. Great piece of software and very easy to use.

Now I have 14X3=42 programmable functions on my hotas with the hat :)

Edit: This isn't really the solution but since it is _a_ solution I'm calling this solved off of the previous post (even though there should be an option for me to solve it myself).
