Isuka also appears to be on sale on Gamersgate at the moment - DRM FREE, as well as a Steam key - so legally, uh, what does that mean?

Different publishers. The game was published here by Blue Moon Red Owl, while it is published by Fun Box/Kiss LTD on GamersGate/DotEmu/Steam/ShinyLoot.
I hope the games will appear again on gog. They deserve it. I am glad I bought them while they were sold.

KainDrake: And yet DotEmu still has it. Seriously, why is it that when GoG is forced to take something down because of some licensing dispute, I can almost always find the game in question untouched at DotEmu?

DotEmu has ISUKA (DRM-free, no less), not X2 Reload. In fact, virtually EVERY digital distribution site has Guilty Gear Isuka: DotEmu, Steam, GamersGate (DRM-free + Steam key), Shiny Loot (DRM-free), Desura (DRMed), Humble Store (Steam key), Amazon Game Downloads (DRM-free or Steam key option)... GGI is all over the place. It's GGX2R, the better of the GG series, that's MIA right now.

I just don't understand what it is special about the other stores offering DRM-Free copies of the game and why GoG keeps getting shafted.

G-Doc: Hi,

I hate to be the herald of bad news again, but the legal problems with Guilty Gear games for the PC not only persist, but escalated. Jus as with GG Reload X2 earlier, per request from Fun Box, we are sadly forced to remove Guilty Gear Isuka from active sales as of today, 4:00PM GMT.

Hopefully, we'll be able to re-introduce Guilty Gear X2 Reload and Guilty Gear Isuka to GOG.com catalog as soon, as the legal issues with the series are resolved.

If you have purchased the games earlier, you'll still be able to download the files off your virtual shelf.

Again, we're very sorry for the inconvenience this may have caused you.
This is why I prefer DRM-free software. I already copied Guilty Gear X2 #Reload and Guilty Gear Isuka unto my external hard-drive years ago. Just in the event they get yanked. I do this with ALL of my DRM-free games and MP3s. I suggest others do the same.

There's no point in supporting DRM-free if users aren't going to exercise the option of making back up copies.

I think it's the publishers. Zoo Publishing originally published both GGI and GGX2 for PC. After Fun Box picked up the publishing rights, things went haywire.
