All I can think of that hasn't already been mentioned. I never finished any of those myself and no longer have them to do so now unfortunately :(
Albion and Anachronox are great, too, second them.

Other than things that have already been said, I would recommend DoomRL - a roguelike set in the Doom universe.
Also, I can't vouch for the quality, since I've never played it, but Darkspore was released earlier this year...

I've not played Arcanum but its a fantasy /steampunk crossover RPG and Steampunk is a sub-genre of Sci-Fi isn't it?
There's Bloodnet which was Vampires and Cyberpunk hacking crossed over
Aiken's Artifact - not that great a game but Diablo in a Superhero setting
Hmm that's about all I've got, I think...
except people have said System Shock without saying BioShock but that pretty much goes without saying...
*edit* Oh I suppose when people say 'Fallout series' you should maybe remember to include Wastland in there, depending on how old-skool you want to go...

Hm. A bit of an tall order, but I got a couple of things. First off...
Shin Megami Tensei: Strange Journey (DS)
Set on a Earth that is decaying, an black sphere has appeared in the antarctic, engulfing all that it reaches, You and many others are sent on a expedition to investigate. Throughout this tale, humanity's technology and knowledge is pitted against the supernatural,
Star Trek: 25th Anniversary, and Star Trek: Judgment Rites (PC, DOS)
While not an RPG in the terms of statistics and whatnot, these games excel at allowing the player to have Captain Kirk to act and speak in a myriad variety of ways during each mission. You could be diplomatic, aggressive, or just plain stupid. Fortunately, you are allowed to expend one Red Shirt per mission to avoid an fatal event, and you can still make an number of mistakes, provided they aren't the deadly kind. Starfleet would rate your performance according to the criteria of what a Captain's behavior should be, but this is optional - getting 100% is only good for improving the crew's battle performance, and for the player's pride. These are two of my favorite franchise and adventure games, because it communicates the show's spirit without being an carbon copy of events, unlike most other franchise-based videogames. Rather, you can think of these games as an standalone season to the show. Be sure to seek out the voiced editions if you want to hear the original cast playing their parts.
Chrono Trigger (SNES, DS)
A short and sweet JRPG. Pretty short compared to most, it makes up with having style and giving the player the ability to reach several different endings...and a Newgame+, so the player can seek out more endings with an powered-up party. Heck, you could kill the final boss within 5 minutes of an NG+, because you now have a way to reach it. Any fans of anime, time travelling, Dragon Quest, or of Dragonball's Akira Toriyama should be pleased by this game.
Dark Disciples & Dark Disciples II (PC)
While largely set in a world similar to D&D and Conan, there are times you may encounter technology in these free top-down 2D RPGs. I really enjoyed accidentally turning a swamp into a nuclear centerpiece. :)
Iji (PC)
An science-fiction platformer RPG. You play as a young woman who has waken in the aftermath of an alien invasion, and she apparently got invasive surgery involving nanites. With these as a part of her, Iji can take an significant amount of punishment and can use them to hack doors, increase her strength, and jumping ability. Very much an linear platformer, with each stage having several secrets that would require mastery of the game to reach. Freeware, and highly recommended for at least one run.
