I'm sure it's already been mentioned, or at the very least I HOPE it's been, but it would be ABSOLUTELY FANTASTIC if GOG were able to provide games from Origin Systems or Looking Glass libraries.
Specifically THIS:
edit: Oh, I guess you'll have to click on the image. It's Crusader: No Remorse.

Most of these have been already mentioned but just to iterate that I would buy them in a heartbeat:
Majesty
http://www.mobygames.com/game/windows/majesty-the-fantasy-kingdom-sim
It's a humorous fantasy strategy game, except that instead of controlling the heroes you play as the king hiring them. I never got round to playing this when it came out, which is a shame because it sounds extremely interesting.
King of Dragon Pass
http://www.a-sharp.com/kodp/
http://www.mobygames.com/game/windows/king-of-dragon-pass
KODP is a really weird game to classify. It's sort of an RPG but you don't have a character, instead you play as the entire clan ring of 7 people. It's not really a strategy either, it's a little too light on that. It's not a management sim either as you barely get to build anything. It is a deeply unique (and sometimes really funny) experience however!
Odium (aka Gorky 17)
http://www.mobygames.com/game/windows/dium
A cult adventure/horror/strategy game, although the battles play really more like puzzles than proper squad-based tactical gameplay from Jagged Alliance and its ilk. There's also an unintentionally hilarious plot that reminds me of Resident Evil with its straightfaced seriousness.
Master of Orion 2
http://www.mobygames.com/game/dos/master-of-orion-ii-battle-at-antares
The classic 4X series and my favourite iteration of it. Linking the DOS version of it because I remember the windows one being really unstable.
Also nthing the Thief series and Anachronox.

Anything Lucasarts, though specifically the TIE Fighter series.
Anything from Looking Glass. Again, specifically Terra Nova. Despite the best efforts of many, it's all but impossible to get it to run on anything modern. If you can get this running, I'll pay whatever you want (within reason).
Most things from Origin, particularly Wing commander and Ultima series.
Alpha Centauri and it's add-on pack, if you can get it.
Other than that, you're already doing a fantastic job, better than I could have hoped. You've obviously got good taste in games without my advice. :)
Probably already mentioned, but I'll be very glad to see:
Jagged Alliance 2
Arcanum: of steamworks and magicka
populus 3 the beginning
sanitarium
incubation + exp

Enough guys! We need to shut this thread down now! G.O.G has a good idea what we're looking for and I think they knew already.
What worries me is the LucasArts and Infogrammes and EA's of this world are going to find this thread see there's a demand for their titles and set up their own download sites, except this time selling them for $15!!! Alternatively, if the publishers know there's a demand for their titles (LucasArts for example) they may up the price to G.O.G. for licensing them, meaning G.O.G. cannot keep to their $5.99/$$9.99 pricepoints! :)
off the top of my head:
Crusader: No Remorse
Master of Orion 2
Wasteland
Pirates! Gold
Aliens vs Predator 2
Swat 4
I would love to download and play (again) Planescape: Torment...
